You hold them separately. A payment in one of your currencies settles in that currency and stays in it. A payment in any other currency converts to your main currency.
So if you hold USD and IDR with IDR as your main currency, an IDR payment stays IDR, a USD payment stays USD, and a payment in euros arrives as IDR.
